Second half goals from Lee McCulloch and Jason Roberts gave them a 2-0 win at the New Den – their first ever away victory against the Lions.
They're back in the capital on Sunday to tackle West Ham and could be going to Upton Park as Championship leaders.
Last night's win sent them to the top of the embryo table, although results elsewhere tonight will determine whether they stay there.
Jewell felt his side fully deserved the three points, with them in control for lengthy spells against Dennis Wise's outfit.
But he revealed one or two strong words were needed in the dressing room at half-time to put them on to the winning track.
"We started brightly, played well, but for 20 minutes in the first-half, Millwall came into the game too much for my liking", said Jewell.
"I had a bit of a go at them at the interval because Millwall had been snapping into the tackles and I wanted us to be more competitive.
"In the second half, we were a lot more competitive and we went on to control the game for long parts.
"We got the goals at the right time and it's good that we've finally won a game here at Millwall.
"It was a far different type of game to when we played at the New Den last year – we're a better team now.
"I'm pleased with how we've started the season, and while I would have preferred six points out of six, four out of six isn't bad.
"We should have won on Saturday against Nottingham Forest, but that's gone now.
"There are 44 games to go in a really competitive league and now we've got to think about going to play West Ham on Sunday.
"It took us six hours to get to London when we travelled on Monday, so no doubt it'll be the same this weekend."
Latics' opener last night was put away by McCulloch six minutes into the second half, and Roberts notched the second with 74 minutes on the clock.
Jewell said: "Both goals were first class and well taken.
"For the first, Lee gambled, kept on going and got his just rewards with a header inside the box.
"With the second, Jason had the ball tied to his feet and showed he has the ability to turn people in the box.
"I was glad to see the second goal go in because as much as we controlled the game, it doesn't sometimes look like that from my place on the touchline.
"In the second half, we had to change our shape when Millwall made three substitutions at once.
"They went more direct with Neil Harris playing behind the front two, so I put Per Frandsen on him.
"That made us narrower in midfield and we restricted them to long balls.
"I think the closest they came was in the last minute
with a free-kick from which John Filan made a good save by the post."
For McCulloch, his opener was his second goal in as many games after he scored against Forest on Saturday.
It came in his 100th start in a Latics shirt.
McCulloch said: "David Wright put a great ball in, it bounced and skidded off the surface, and I just got my head on it – I was pleased to see it go in.
"It was a great result for us, and while the first-half was a bit scrappy, we passed the ball better in the second and were the better team.
"The manager had told us a few home truths at half-time and we responded well."
Millwall assistant manager Ray Wilkins revealed his club's desperate need for new players following the game.
Wilkins said: "It hurts more performance-wise than the result.
"Wigan are a good, attacking side who will win more than they lose but we need to get our house in order.
"There appears to be an immense lack of confidence in the team.
"I don't know why but we will try to change this rapidly.
"We desperately need to bring in new players, preferably with experience to boost the squad.
"We tried very hard in the summer but for one reason or another we could not bring anyone in.
"It is difficult to bring in players but we will keep trying. Having said that our new players did okay but will take time to adjust. I think we just need to be patient."
